The different size of the flappy things is totally normal. Pain during or after sex is not. Get thee to a doctor, a local Planned Parenthood clinic, or your local Department of Health free clinic.
If you do have an abnormally large lip on one side or the other, this could be the cause of the pain. Very large lips can be abraded during sex. Ask your gyn for recommendation.

Of course, differently-sized or "flappy" inner labia are not in any way abnormal. If you like, I can send you photos of normal healthy vulvas and you can see this for yourself. The variation in "normal" vulvas is really amazing!
Please do see a health care provider to help you determine the source of your pain during and after sex, especially since it seems to have some relationship with urination. If you don't have health insurance and can't afford a visit to a doctor, you could go to Planned Parenthood or a local clinic that is free or sliding scale (you pay according to your income).
