I get UTI's frequently from having sex. I am not a doctor but I can give you my personal experience.
First thing to know is that some women will just get them frequently. Even though your penis does not go into her urethra, you are still rubbing her urethra (which is located very close to her clit and vaginal opening) with your penis and fingers and whatever else you use to touch her vagina. This introduces bacteria into the urethra which will travel up to her bladder and give her an infection. Those infections are pretty painful and a huge nuisance. They often make my urethra (and clit since it's very close by) swollen and sore and I have to refrain from having sex until my infection is cleared up with antibiotics because it is painful. That could be what you mentioned about her clit throbbing - it feels like an injury, when anything else would be swollen and sore, and the more you play with it the worse it's going to feel.
To prevent them make sure that you wash your hands religiously before touching her. I also ask my BF to wash his genitals too, because I know that I am very prone to getting them. Another thing is to tell her to get up and urinate right after you finish having sex - it helps to clear the bacteria from your urethra if there is any.
Going to the doctor and getting a round of antibiotics should clear it up, and if you are careful it shouldn't happen again.
